LncRCDdb collected 1595 signature genes of 12 regulated cell death subroutines. A total of 4624 regulated cell death subroutine-lncRNAs relationship paris were identified in 18 TCGA cancers. The correlation coefficients between regulated cell death signature genes and related lncRNAs in 18 cancers to construct the regulatory network of regulated cell death subroutines-related lncRNAs-signature genes. After constructing the network, we analyzed the GO function and KEGG pathways enriched by these regulated networks and found differences between the prevalence of overlaps between regulated cell death subroutines in different types of cancer and these overlaps. based on bulk transcriptome data from pan-cancer patients, lncRCD identified lncRNAs associated with regulated cell death and analyzed the functions of regulated cell death regulatory networks. Further, the multiple roles of lncRNAs associated with regulated cell death in cancer therapy were explored in depth, and the heterogeneity of regulated cell death in cancer was described from the perspective of transcriptome, providing insights for cancer diagnosis and treatment.
The detailed usage of the database is as followings:
The home page contains schematic diagram and brief introduction to help users understand our database.
User can query the LncRCDdb database through Quick Search and Advanced Search.
Quick Search page: users can input a lncRNA or cancer name or RCD to search the list of lncRNAs associated with RCD in cancer and related information. LncRCD also offers fuzzy keyword searching capabilities, which enables easy searching by returning the closest possible matching records. In this page, only one term could be used, for combined search, please go to “Search” module.
Advanced Search page: advanced search provides multiple options for customized search of the interested contents. Users can query the interested lncRNAs associated with regulated cell death subroutines by combining different key words, including cancer, rcd and lncRNA.
The browse page shows the relevant information of 18 types of cancer and 12 types of RCD. Users can select the specific type of cancer they are interested in by clicking on the menu bar on the left side of the page. Then, the corresponding chart will be displayed on the right side of the page. Sankey diagrams and network diagrams support interactive operations.
Users can explore data by clicking and dragging with the mouse, or download pictures for further analysis or sharing.
LncRCDdb results are organized in a data table with a separate associated record for each row containing the cancer name, RCD and lncRNA. For example, on the advanced search page, we select "BLCA" as an interested cancer. Click the "Submit" button to submit. We obtained a list of 250 lncRNAs associated with regulated cell death in BLCA (see figure below).
LncRCDdb provides downloadable files in CSV format.
These files contain lists of regulated cell death signature genes and regulated cell death associated lncRNAs.
